From 1945 to 1993, the department functioned as a separate department, including subjects such as physics, mathematics, computer science, geography, chemistry, biology.
Based on the decision of the board of the regional department of public education dated December 24, 1993, the Institute for Advanced Studies was transformed into the regional institute for advanced studies of teaching staff. In connection with this, departments began to be created instead of methodological offices. Since 1994, the subjects: mathematics, geography, chemistry, biology, physics functioned as part of the department of "Natural Sciences", and computer science - as part of a separate department "Computer Science". From that period to the present day, the following teachers have worked as the head of the department: in 1994-1995 B. Klimov (geographer), in 1995-1997 A. Davidov (computer scientist), 1997-1999 Assoc. Prof. T. Mirzokobilov (biologist), 1999-2001 Prof. S. Mukhamadiev (biologist), 2001-2010 Assoc. Prof. N. S. Sirozhev (physicist), 2010-2012 Assoc. Prof. T. S. Maksudov (mathematician), 2012-2015 Assoc. Prof. K. T. Kholikov (physicist), 2015-2017 Sh. S. Khaitmurodov (mathematician), in 2017-2018. and in 2022-2023 A.K.Samyaev (geographer), 2018-2021 Assoc. Prof. B.I.Usmanov (computer scientist), 2024-2025 Sh.A.Khuzhakulov (computer scientist). Since May 2025, A.K.Samyaev has been working as the head of the department.

In order to ensure the implementation of the Resolution of the Cabinet of Ministers of the Republic of Uzbekistan dated August 15, 2014 No. 234 "On measures to further improve the system of retraining and advanced training of public education workers" and the order of the Ministry of Public Education of the Republic of Uzbekistan No. 355 dated December 27, 2014 "On approval of model (standard) charters of institutes (centers) for retraining and advanced training of public education workers", on the basis of the order of the rector of the institute dated December 31, 2014 No. 165, the departments of "Natural Sciences" and "Computer Science" were merged and transformed into the department of "Teaching Natural and Exact Sciences". Since 2018, it has been renamed to the department of "Methods of Exact and Natural Sciences".
In order to popularize advanced pedagogical experience and introduce modern pedagogical and information technologies, the staff annually organizes scientific and practical training seminars and master classes at the republican, regional and district levels.
Over the past three years, the department's teachers have published 22 methodological manuals, 68 methodological instructions, 18 scientific and methodological articles in journals recognized by the OAC, 35 articles in scientific journals, 36 articles in collections of scientific conferences, 96 abstracts in collections of republican conferences, 10 abstracts in collections of foreign scientific conferences. Over the past three years, the department's teachers have published 22 methodological manuals, 68 methodological instructions, 18 scientific and methodological articles in journals recognized by the OAC, 35 scientific journals, 36 collections of scientific conferences, 96 abstracts in collections of republican conferences, 10 abstracts in collections of foreign scientific conferences.
The department staff takes an active part in experimental testing of state educational standards and curricula for general secondary education, conducted at the republican level.
The department staff constantly strives to improve their knowledge, experience and qualifications, scientific and theoretical level. They are supporters and promoters of advanced technologies associated with any positive innovations, with educational and upbringing processes.
